心情沮丧，愤世嫉俗的联邦调查局人员艾特杰菲（布鲁斯威利），由于调职后被人陷害，于是对政府失去了信心，这时他被派去调查一起双亲离奇遇害，男孩失踪的案件，可是被卷入了一场意想不到的事件。 　　杰菲在前往现场查案时，发现了失踪的男孩，这名患有自闭症的男孩“塞门”因为惊吓过度，不能说话，他的经历引起了杰菲的共鸣，凭他的直觉，他认为身陷危险，于是请求警方提供保护。但警方无故撤退了，杰菲只好带着孩子逃命。 　　杰菲不顾同事的反对收容了男孩，后来发现“塞门”竟然无意破解了军方最高机密的“水星密码”，于是惹来了杀身之祸。这个密码是为了保护美国在全球的情报活动，于是杰菲被逐出联邦调查局，向警方的求助也被拒绝，只好单枪匹马保护“塞门”，摆脱政府的追杀。。This season began merely two whole weeks after the first season had ended, on April 19, 2008, with the airing of "The Elite Guard", and ended on July 5, 2008, with the two-parter, "A Bridge Too Close".
